MySQL and PHP security

Welcome to 2016 (nearly 2017), where security is always a concern. I was doing a project for myself to learn basic mysql and php and was wondering about what would be the most secure way of using MySQL? Or rather: what is the most common way of using MySQL and PHP for Log-in and Admin-CP? Is there anything 'new'? Am I right in using PDO and OOP, also putting the config and log in into the database in a seperate file?
